In the Daleks' initial push to space, the Emperor commanded a ship designated Proto-Leader. (COMIC: The Amaryll Challenge) The Emperor started using the Command Ship shortly after moving from his mobile "Golden Emperor" casing to a huge, static one with increased brain capacities. The Emperor commanded the Dalek fleet from the Command Ship during the 40th century Dalek invasion of Earth. An antenna mounted on top of the ship, connecting directly to the Emperor's casing, allowed him to read the minds of enemy scientists using radio waves.
However, Sara Kingdom realised this was the case and foiled the Emperor's plans by giving incorrect information to the scientists. The Dalek fleet was mostly wiped out and the Emperor called the surviving ships off so that they could surround and protect his ship. (COMIC: The Brain Tappers)
He and the Dalek Supreme operated from the ship in the Seriphia Galaxy during the Second Great Dalek Occupation, (AUDIO: Invasion of the Daleks) leaving only after Susan Mendes's rebellion. They flew to Lopra Minor with both Suz and the Daleks' entire veganite supply to use Project Infinity, transmatting themselves to the planet below. (AUDIO: Project Infinity)
